I have been running the GM bra on my C5 for nearly five years and have not removed the plastic over the fog light or license plate areas. I would think that without additional attachment points, removing the plastic could cause the other portion of the bra to flap at speed and possibly damage the paint. That is just my opinion though - not based on actual experience.
The Z06 bra was different (had a different part number) and if I am not mistaken, it did not have the clear plastic over the fog light area. It may have had additional tabs or some such devices to secure the bra to the car around the fog light screens. Someone that may have bought the Z06 bra can confirm that though. Of course, the Z06 bra is no longer available.

Thanks the reason I am asking is yesterday crushing in the Black Hills noticed the water temp running higher than usual. This was first trip with the bra installed. Not a real hot day about 80 degrees. Thought maybe the clear plastic covering was restricting air flow.

If you have a vert or coupe, the fog light surround is a solid piece and really no air gets through there (at least not much). The C5 is a bottom breather and air gets directed into the radiator area by the center piece of the front air dam. If your car is experiencing high temps, you might want to check the front area of the radiator for debris. These cars do act like a vacuum cleaner for all sorts of stuff when going down the road.

Mine have 9 oval cut outs to let air through. Tried to post a picture but evidently I'm not smart enough to do that. Have patience with us old guys. Anyway checked for debris on radiator when we were in the hills. Radiator is clean. That is why I was wondering about the plastic covering these holes. Cut the plastic out today. I think it looks better with the plastic gone.

The other areas have the plastic there to prevent dirt and other debris from being forced under the bra and against the paint. It's not wise to remove them.
