Use Dex III ATF. I used Valvoline from parts store but you can get it from anyone like Amsoil, Mobile, or the correct Manual Trans fluid from GM (repackaged Dex III). I have read mixed reviews about brands like Redline and Royal Purple. IIRC it took like 5qts when i did mine (dont remember how much, just fill to the threads of the fill plug.

Might be worth having someone with a stethoscope listen to see where the sound is coming from. Does the sound change with RPM, Speed or Gear? Does it change when you turn one way or the other? if so you might inspect the wheel bearings.
What fluid did you put in the rear? did it have Limited Slip Additive? (dont think it would make a whine... more of a chatter when turning)

The trans takes 4 QTS when its completely DRY.
You will be able to drain and refill 3.75 qts. (done this several times)
Your trans will do well with any Synthetic Automatic Trans fluid.
AMSOIL torque drive works well BUT, you wont do worng with any name brand Synthetic ATF.

I used Redline D4 in the trans and Redline 75W90 in the rear diff. I didn't really notice much difference when swapping over on a ~36k mile car, but I figure it's a good move. It's held up fine to some aggressive driving, HPDE, etc.

Bill,
Dexron VI is GM's low viscosity ATF spec (been out since ~2007). Has a viscosity about 40% below that of the superseded Dexron III. GM doesn't recommend Dexron VI for manuals.
For the OP, I use this in my 02 Z06 manual at the track:
AMSOIL Torque-Drive Synthetic Automatic Transmission Fluid (Product Code ATD1G)
More than happy to get AMSOIL products for forum members at dealer wholesale pricing, about 25% below retail, via the AMSOIL Preferred Customer Program. Drop me a PM if interested.

I was also told that you do not want to use synthetic fluid if you have had your trans built and they used carbon blockers instead of the paper ones. Something about the carbon material the synthetic fluid do not get along. I was picking up my trans from the shop from being built. He was not offering to sell me any fluid either. He was also against stuff like syncro-mesh.

Extract from a recent GM note:
"If fluid part number 88861800 U.S. (88861801 Canada) is unavailable when servicing a manual transmission or transfer case, Dexron III can be used in it's place. DO NOT use Dexron VI in place of the manual transmission fluid in any manual transmissions or transfer cases as a failure may result".

I can get 5 quart jugs of M1 synthetic for < $30 all day. A jug of Scamsoil is over double that IIRC.

I ran Royal Purple for years and recently switched to the Amsoil Torque Drive. Both worked well and as others mentioned about 4 quarts is what you need.

AMSOIL corporate policy does prevent me from listing pricing in a national forum. Retail pricing can be found at the AMSOIL Online Store.
Happy to share pricing for anyone that asks via PM.
