Default P1635 & P1638-Flashing battery light

I need help on my 02 silverado. Did a swap. Mu truck had the 4.8 and i went up to the 5.3. Had PCM re tuned to a 5.3 and runs decent but have been leary about driving it because of the p1638 terminal-f field duty cycle fault and the p1635 5-volt reference circuit 1 or a. I noticed my alternator had only one brown wire coming from connector. Girlfriends dad has a 5.3 and hasa gray along with a brown. Do I need to wire this grey wire to pcm??? If so... where!?!?!

I can pull the schematic and FSM tomorrow and see what I find. Those codes may not mean it is not charging. Measure the voltage at the battery with it running and see if you have 14+ volts there.
