I the owner previous to you had a lot performance mods on the engine, he most likely had it tuned to accommodate those modifications.
Now that its back to almost STOCK, the installed PCM tune could be causing issues.
The only way I know to figure out what you have is to find someone with EFI Live or HP Tuners (tuning software/hardware) and compare a stock OEM base tune to what is in the PCM now. There is a feature on EFI Live that allows you to see the differences on one sheet.
Seeing that your don't have or didn't have primary O2 sensors connected and there wasn't any DTCs for them, they were most likely TUNED OUT not to report.
Same with a bunch of other DTCs that should be reporting.

I would also try to CLEAR all those DTCs and see what returns and then go from there.
