Default window regulator help

A week ago I put my windows down on my 2010 GS to remove the top. All was well till I put the windows up. Pass side went up fine but the drivers side stayed all the way in the down position. Lifting up on the button only yielded a slight thump on the motor.
So I remove window and install new AC/Delco regulator and motor. When I installed the window was up from the bottom position about 3'-4 " from fully down which it was stuck in. The problem is the window will now go down that 4" and up that 4" but not close to closing. I felt around inside and feel no obstructions. Could anyone help or have a direction to go in? Thanks

Did you re-index the window after putting it back together...if not then the window doesn't know how much travel it has available.

I was starting to wonder it that might be the problem. I only tried with the door open.
