I'm going to order the Z51 with the auto tranny. Does that change the rear axle ration from 3.43 to 2.73 as a result?

Yes. Actually it is 3.42 to 2.73. All manuals get the 3.42. The A6 non-Z51 gets a 2.56 and the A6 Z51 get a 2.73.

Yes, but the automatic transmission's gear ratio's are much lower than the manual's gear ratios, and you will end up with an overall lower gear vs the manual with the 3.42.

Don't get caught up in looking at only the rear axle ratio.
