A short cruise? Now that’s the spirit!!!
Several people have suggested this, but I’ll add my two cents. I think you can adjust about half of that gap out by moving the latch post in towards the seat slightly. You may then find that it has to move up slightly, but as Bill pointed out that is a little more involved.
Of course, I recommend many, many “short cruises” and you can play with the fit when it gets cold.

As I mentioned before, the ridge not lining up, body to door, would bug me more then the door sticking out. And since the bottom ridge lines up, not sure how you would fix without glass work.

This is a door shot of the side of our '57 Fuelie we owned for about 11 years. When it was restored the owner had the body "blocked and gapped." Expensive project but it sure looked nice. The color was Cascade Green but the lighting in my shop totally faded it out in pictures.
