My suggestion would be to get the door adjustment dialed in first as best as you absolutely can. Then attack the glass adjustment. The doors on C3's are a finicky fit. It's kind of a compromise of findig the best compromise between all the different angles..finding the 'best' fit you can. First start by inspecting your car's frame bushings esp up by the radiator support. If those sag it can kind of 'hunch' a car like it was kicked in the nuts. Which 'could' throw off door adjustment.
Then rule out for-sure the hinge bushings are good/bad. Lift up HARD on the back of the door. If there is ANY doubts on the hinge bushings and pins, best to put new ones in first. Another hidden issue is the latches can and DO wear out too. If you look into the 'throat' of the latch carefully and compare to the pass side ...verify the throat of the driver's side isn't worn out. There's a metal 'ramp' the striker rides on ...and a rubber bumper in the back. Those commonly wear out and owners never really know it. Those can cause the door to not line up (Park) when closed. The typical scenario is: Door hinge pins wear. That lowers the rear of the door. Striker bolt silently wears out the inner latch ramp upon each opening/closing of the door. Guy eventually installs new bushings but is unaware the latch is worn... and the door doesn't "Park" where it should. Maybe that's your biggest problem?? New door latches are not overly expensive. It's pretty easy and quick to inspect those things and rule them either good or needing replacement.
You might get lucky and new door pins/bushings and a new latch and striker bolt will get the door to line up nice w/o doing any major hinge adjustment. Presumably the door was lined up properly at some point. Rule out worn parts first. It took me more than half a day of micro-adjusting on one of my car's door until I got it dialed in perfect. Adjusting hinges takes a long time to get 'right'. Do whatever door adjusting with the car resting on all 4 tires. C3 bodies tend to 'flex' when on jackstands which will throw off any adjusting on a hoist or jackstands.
Then the windows. On the windows see how things look after you resolve door alignment issues. Your car's window tracks could be gum'd up and need cleaning. There are felt guides too which compress & wear. Plastic rollers which can crack if they're really old. It's hard to say w/o digging in. If the window drops like a brick and slow to raise up....that's a sign the spring has broken.
But do start with doors then do the glass.
