You received some pretty good advice above and the mods I've made are similar.
Shifter- I added a Kirban and am very happy. There are several good ones to choose from: Hurst, Ripper, Kirban, Breathless, etc.
Airbox-If you don't mind cutting the shroud and water isn't an issue, I would add a Vortex. Otherwise, go with the Blackwing.
I would lower as much as the stock bolts allow.
Finally, for an additional nice gain, consider adding headers. I added the FLP and have been very happy with the results.

Have the headers affected the driveability of the car?
I kinda enjoy having a beast that drives as tame as grandma's rambler around town unless you prod it.
As far as mods, and I am yet to do any perfo-mods,
I am thinking Vara-Ram and Borla Stingers.
The Vara-Ram has been getting some great comments, and it does not require permanent alterations. The stingers are lighter than the stock exhaust, so any flow increase would be icing on the cake IMO.
I would of course save the Titanium take-offs - would look great on the wall...
