I replaced the regulator a few years ago and after i finished I noticed that when the wind is down and I shut the door there is a terrible rattle. I finally figured out the issue, the window goes too far down past the felt strips and rattles. How do I adjust this? With the bump stop screws or window clamp bolts? Thanks!
The clamp bolts should be at the bottom of their slots on the clamp, which sets the window at max height overall. As you can see, if you move them up in the slots, the widow will sit lower overall, and be lower when down. Make sure they’re at the bottom of the slots. Then set your bumps stops to adjust window height when rolled up. If your bump stops are as low as you can go and it’s still too high in the weatherstrip, only then should you move the clamp itself. That shouldn’t happen though.
As for rattling, did you check your tip-in bolt behind the reflector? Just last week my window began rattling while up and driving. The nut had fallen off the bolt behind the reflector and the bolt was scraping and rattling on the inner door skin. Of course rattling could be caused by other worn parts in the regulator which means a new regulator or live with it until the reg totally pooches.
I don't think I made myself clear. The window does down too far into the door and past the inner felt strips that holds the top of the glass with the window all the way down. The all the way up height is fine with no water or air leaks. No rattle with the window all the way up or all the way down. Only when shutting the door.
I want the window to stop a half an inch higher and I'm not sure how to adjust that. Thank you.

and as I said, look at the clamp. If the bolt is down all the way in the slot, the window will be at maximum height when down.

According to installation videos the the bolt should be all the way down and window resting on the bolt. Mine is. Do the bump stop adjustment screws limit the downward travel or only the upward travel?
in the video he clearly said the bump stops only adjust height when closed. Think about it. The bumper doesn’t do a thing when the window is down.
You need to adjust the window-clamp position which is the only factor in window down position. There is no down stop. That is handled by the motor/gearset. Since yours isn’t sitting right, loosen the clamp and raise the window higher in the clamp.
I also saw another video where it showed there’s a rubber in the clamp where it attaches to the guide track slide. That rubber can wear out causing too much play and cause rattles.
