There is a way to turn off the related threads feature.
Click on your name next to the PM notification icon at the top right corner of the page, a drop down menu will appear. Click on Edit Options and towards the bottom of that page you can elect to turn off the related thread feature.

I have mine turned off, its a shame thats not the default though. I feel like it leads to more confusion than it helps.
