I am looking at a 2006 Z06 that needs engine replacement. Do the GM crate motors still have the head issues?

Most people on this forum will say yes, all years of the LS7 including the Camaro Z28 cars

I think it is a good idea to upgrade/fix the heads on any LS7 engine. The LS7 engine is the pinnacle of the Gen4 LS engine and as such is pushed to its extremes. In particular, the valvetrain geometry is such that there are more stresses on all those parts.

And if you are going to get a new LS7 crate engine, removing any possibility of destroying the engine is a good thing.

You should post your question in the Z06 section of the forum. Probably get a lot more responses there, as the LS7 tends to be the topic of daily discussion in that section.

If the old motor went south on the car, you need to replace the oil coolers and lines as well.
Hence when the motor took a dump, it sent metal through the cooler and lines, and there is just no cleaning method to get them clear of such, and such will end up back in the new motor over time.
