Hypothetically, if you were at hook up the battery cables to a battery charger when changing out the battery would you be able to bypass the re-indexing for the windows, convertible top, or any key fob issues ? Someone brought this up locally but I have no idea and don't want to give bad advice.

The answer is NO
A battery charger will not work without having a battery present. It is not a stand alone power unit to work without a battery present. Plus WHY would you want to risk frying out your ECM/BCM and end up costing you thousands of dollars? Just to save yourself 2 minutes of work to re-index the windows?

You will just have to reindex the windows...that takes 2 seconds !!...you should not have key fob issues.

I have an old school charger that will work. No digital display. Just old school gauges . 2/10/50 amp from Sears.

It depends on the charger. NOCO chargers for example have a 12V supply model that works perfectly for this, and is less risk of frying something than not providing a constant 12v to it.
A little miniature battery maintainer however will sense the lack of a battery and shut off more than likely.
Search OBD2 Memory Saver on Amazon and you will see several options.
Don't use an older battery charger that might work without being connected to a battery. Many of these use a half wave rectifier which produces "Lumpy", otherwise known as pulsating DC and could possibly damage the electronics in your car if connected to the battery cables with no battery installed.
I use this to save my memory, but have to re-index windows, just remember have both windows in the down position.
If you have all OE electronics, there is nothing to save as nothing is lost when power is disconnected other than window indexing. And that takes 10 seconds to reset.

Thanks, what about the convertible top operation ? Does that require anything special like the windows ?
What are you concerned about with the top? It is a hydraulic system with safety & limit switches. There is nothing to "remember". As for personalization settings, FOBs, etc, nothing will be lost. The only thing needed to be redone is the window indexing. Roll both windows down first, swap the battery, index the windows (it's in the manual). Done.

Nope I just replaced my 2006 convertible battery, the only thing I had to do was re-index the windows.
In case anyone is interested. He had his battery tested and it was going bad so we replaced it and we actually didn't even have to re-index the windows and everything is good now. Thank you all for your help and input
