Actually I don't know how bad your water spots are or what caused them but I've found getting them off my car were spots caused by water sprinklers down here in SW Florida. The water here is full of calcium, iron and spots easily in the hot sun. I wash my car with a regular car wash and when I fill up the bucket with water I add 1/4 cup white vinegar. Works every time and it will not hurt the plastic. Plus it's cheap.

Uh, again, the transparent top is not glass. It's Lexan (plastic).

I've found nothing that works on the Lexan top to remove the etched water spots and I do mean nothing has worked ! I went to autogeek ( where I usually buy all my detailing supplies) and they have a detailing forum there where you can join and ask questions and start threads like we do here. I asked Mike Phillips (who works for autogeek and details and tries all sorts of products for a living) about removing etched water spots on the Lexan top.
I started out trying vinegar, clay bars, you name it, on the etched water spots and have used all brands and types of water spot removers and they all didn't work-- period, none of them. In fact, Mike Phillips asked me to let him know if I ever find anything that would take etched water spots out of the Lexan top on my Corvette. He let me know that he has never found a product that would remove etched water spots from our Lexan tops! Basically, we are out of luck and we would have to just buy another Lexan top for our cars. We can't use our random orbitals on the top either as it would scratch the Lexan tops even using a polishing pad.

did you start a thread their on this topic? I was reading about someone using every product possible. I think polishing with machine will remove it but it will damage it also. I am not willing to take the risk. I purchased 3m water spot removal but it states that it is good only on paint and windows. Will use it on windows and see on a small area of lexan if it helps.

No, because I went to their website and read recommended things you could use on Lexan. I tried those products and they didn't work either. I guess I could have tried that but honestly, totally fed up with it as have spent a lot of time and money for nothing trying to get the etched water spits out of the Lexan tops.

Can't comment on removing water spots since I haven't had that problem yet with my clear top.
As mentioned the clear top is polycarbonate, but, it's not just bare polycarbonate.
It has some kind of protective film/top coat on it.
Any aggressive abrasive polish can damage/remove that protective coating.
I use Novus #1, which is similar to Plexus.
Novus has 3 choices, #1 Clean and shine/protects, #2 Fine Scratch remover, #3 Heavy Scratch remover.
The Scratch removers are meant for Bare plastics.
Plexus is an all in one, Cleaner, Protectant, and Polish.
