CDT Audio has a 3 way (6", 4", 1" dome) setup, the CL-641 on sale on their factory authorized ebay store. $350 for the set. I've heard only good things about them and forum member vrumvrum can sell you a mount to put the 6" and 4" in the stock location. He can cut the mount for a variety of other speakers as well.
I'm going to make my own 3-way setup with Kicker SSMB 8's and CDT CL-41's. I'm going to use a head unit with a 3 way active crossover (Alpine, Pioneer, and Blaupunkt all have nice units with this feature) and have a 4 channel amp to run the SSMB 8's and the CL-41's. I got both of those speakers for $265. That's a little cheaper than the CL-641's with the passive crossover and gives me an 8" mid bass, but requires 4 channels and an active crossover.

Even though the headunit you purchased (awesome HU ) says 50 watts per channel it is closer to 22 watts per channel in reality. The 3-ways would sound better at 100 watts per channel

What woudl you throw in the mix for amps, for the fronts and for the subs? I haven't finallized anyting but the head unit (now I wish I would have heard abot StreetDeck earlier) so I can still make a changes as we have a foot of snow on the ground and more coming this week.
I don't know what you have for subs so I'm guessing.
You could get a 4-channel 100 (or 150) watt rms per channel amp and use two channels for the fronts and the other two channels for the subs. Depending on your sub choice you could bridge those two channels for even more power.
Now if your subs love wattage, get a dedicated class D amp for them and a two channel amp for the fronts. That will cost more (and take up more room) but give you more flexability overall.
The decision on whether or not to use rear speakers depends on how you like your music. Some people prefer to hear it as if they are sitting in front of a stage, with the sound coming solely from the front. Personally, I like the "club" effect, where I'm surrounded on all sides by the sound.
Whatever you choose, it will kick @ss over the stock system.
