Should I do a 10" or 12" sub
I have got a JL 500/1 amp, but my ? is what would be right for a 2004 vert. A 10 or a 12 or 2 10"s. I also have a JL 300/4 that will run Focal 2way comp for front and 2way for rear. Any advise would help. please post photos in C5 for Sub config.

you need three 12"s
seriously, one quality 10" or 12" will do you fine. The proper box is just as important as the subwoofer. 500 watts is plenty, if your willing to have the box extend above the rear floor (out of the center compartment) I recommend the JL 10W7

Wish I did not need to room in my back hatch to attempt something like that.
10's tend to be a bit "quicker" in terms of response .. IE will play your fast kick drums from rock music more accurately. (these are all generalities and a lot of response has to do with box design). 12's tend to play the "lower" bass notes a bit better but tend to lack the "punchiness" that 10's often provide. Not that a 10 cannot play low (again box design/volume) but not as well as a 12 and a 12 not as well as a 15 etc etc. Just like a 10 plays the quick notes better than a 12 or a 15. (it is all about cone area)
If you listen to mainly rap / hiphop go 12 .. if you listen to more rock or house I would lean toward 10 myself.
just reread your post .. get 2 10's for the vert since you tend to get some added road noise with the top down
