Simple questions about upgrading C6 stereo...
I've got an '06 with nav. I'm looking for a simple upgrade, some speakers and maybe an amp. Are the speakers a direct replacement? I know that GM usually uses a pretty complex wiring system in the Corvettes. Can I just replace the speakers and add an amp to my exisiting setup without too much hassle?

The big thing is to define your goal here. Are you looking to scrap the Bose and start over or would you be content with an incremental improvement, maybe adding some highs to the system and cleaning up the mids.
I have some experience with both methods and I'll tell you, once you add an amp into the equation you are looking at scrapping the Bose and running your own wires. I added a separate amp and speakers to my '06 NAV so it certainly can be done ( my write-up http://forums.corvetteforum.com/show....php?t=1471466 ) and the good news is that there is line-level output at the back of the NAV head unit that you can splice into (one way or the other). If you are looking for a top notch sounding system this is the ONLY way to go.
If your goals are more modest then a speaker swap CAN be done. You can swap the 3.5" speakers in the door panels and dash (3 total) with coaxials and it will give you some real highs and clean up the mids. If your car is a coupe then maybe a pair of 5.25" coaxials in the rear will help but I wouldn't bother in a vert. In my vert you could barely hear the rear speakers but I was very surprised how much I could hear from greenie99's coupe. No doubt because the coupe speakers fire into the smaller volume of the panels whereas the vert fires into the huge(for a 5.25" speaker) trunk space.
So there's the basics. Figure out the approach you'd like to take and then you can start making some choices.
I figure I'd like to move in small steps. I'm not looking for anything that will shake the doors off the car (like I had in my old Z06). But I am looking for a slight improvement. So I guess I'll just go the speaker route for now.

This is exactly what I want to do. Just change the speakers only. But I need to know the correct ohms coming from the stereo. Is it 4 or 3.5 or 2?

Your safest bet would be to use 4 ohm drivers, then worst case you're limiting output of the amps instead of potentially burning them up.
