Purchased Eclipse SE8235 and SE8355 to replace 3,5" and 5.25" speakers. Door speakers didnt come with any speaker wire so went by Circuit City to pick some up. Installer there asked what I was putting speakers in and I told him a Vet with Bose. He shook his head and said good luck since their speakers all have their own amps. My question is can I replace the 3.5 and 5.25 directly without any problem with an amp supply. I thought only the subs had the amp built into them. Thanks for any suggestions or experience.

You are correct and he's dead wrong. Once upon a time that was true, but no longer. The sub in the Bose system is self-powered, but rest are powered from a small amplifier in the passenger footwell.
You'll have to do something with the wires because of the factory clip. What many have done is to remove the female clip from the Bose speakers and solder it onto the speaker wire. Otherwise you can clip & splice the factory wires. The darker wire is always +.
Check the link in my sig below, it has my install and it details how to get the door panels off and has a pic of the back side of them.
Don't expect dramatic results though. Because you'll now have actual tweeters in the system you'll definitely pick up highs, but because of the compromises of the stock speaker size the crossover points and electronic EQ stuff that is built-in to the Bose amp it will not sound great. Better, but not great. Long as your expectations are reasonable you should be ok, but if you expect dramatic improvement you're setting yourself up for disappointment. Only way to really improve the sound is to get rid of the Bose amp AND speakers and install your own.
Thanks Komoman, I really appreciate you taking the time to help me. I know it want sound like a high end setup but I really like highs in my sound anyway. Thanks again for your help.

I agree with Komoman except for the cutting the Bose speaker harness part. There is no reason someone should ever need to cut a stock harness….EVAR. That's just ghetto.
You have a $50k car, run new speaker wire.
