Regarding THD it is calculated as 20*log((sqrt(v2^2+v3^2+..vn^2)/v1). Where v1 is the fundamental frequency and v2, v3 etc are the harmonics. It is usually quoted as xx% at a given freqency, not power. I am not an expert either, I was just passing some info on so don't shoot the messenger, if some of it is wrong fine correct it. Peace let's move on.
Well where else would you put the ground loop isolator if you didnt put it between the radio and amp, not many other places to put it without hacking some factory wiring. Plain and simple it goes between the radio and the stock amp, at the harness behind the radio. IMO a turn off pop delay would work better

I said I was unfamiliar with the Peripheral GMCO adapters that Hawk07 mentioned. A ground-loop isolator is not an adapter. Penta's right... it goes between the HU and amp. Which side of the adapter you try first is your call, but I suggested starting with the amp side. Do yourself the favor of re-reading this thread and the one linked near the top... carefully, so as to avoid misunderstanding a post a third time.

Penta may be correct that a turn-off delay might turn out to be the answer. The isolator solution is the cheaper and simpler suggestion, and IMO should be tried first. The reason is because Hawk07 was concerned with the pop when switching sources as well as when turning off. If it doesn't do the job, move on to to try something else. Since no one here knows exactly why your problem exists, trial and error becomes necessary.

It's becoming increasingly apparent that there's a lot about this stuff you don't understand, and it makes me wonder if pulling your dash apart isn't something that's over your head, and therefore ill-advised. Your attempt at explaining THD make this all the more likely.
