4x6 front door and dash, 6x9 rear. You can also put with minimal effort 6 1/2 rear and front door. Dash can house a seperate tweeter easily as well. Since 4x6 speakers stink, this is what I would do. It does mean cutting the door panel. If you don't want to cut, get a 4 1/2 seperate combo and it can fit without cutting.
Ripping out stock =
Taking out deck(dash piece and a few screws)
Door speakers, dash speakers, rear speakers.
You will need to run speaker wire to all locations and install new deck with kit. About a 3 on a 1-10. If you are handy and have minimal know how you should get through it with our help and save a few bucks.

Did you remove the door panel and you are having problems with whats behind it? I haven't been in there for a long time but from looking at the replacement parts they look like they would just unbolt once the panel is off.

I would unbolt the black bose amp housing. It looks like it is about 3 times as wide as the speaker and just as high. Pretty big. Then, look at the hole you have. Run the window up and down and see where the parts go. You will need to mount them in the hole and make sure they avoid the window parts. Finally, I would mount a board inside the door (behind the metal) in the bose location. With the window in mind, cut a hole in this board and mount the speaker in the hole. Use MDF. It should fit behind the stock grille location. If you can't get it to fit because of the depth, you will probably have to mount it on the outside of the door panel. What speakers do you have? Did you get those kickin focals?

Not sure if your 86 has the same window mechanism as my 89.. if os they are all 7mm screws and one 10mm.. I think as long as you line up he 10mm one again you will be fine.
I don't think it will affect the windows.. but I could not tell you. right now I cannot roll mine down due to the interior swap
