Is it best to run twisted pair or shielded (coaxial) type wire from the head unit (line level output) to the amplifier (in the trunk)?
How would you route the wires? Through the center console/waterfall or through the door sill area?
I have a C6 Vert.

Use shielded!!!! A car is a very noisy electrical environment and you're transferring an analog signal. Run it down the center console and under the waterfall and carpet in the trunk to your amp. That way you can use the door sill for the power wire and keep them separate - running the power wire for the amp next to the signal wire is a sure-fired way to get noise.
Buy a good quality set of RCA's. I used Stinger that I got from darvex.com. A lot of people here have used Knuconceptz (spelling?) as well.
