To store presets, do the following:
1. Turn the audio system on.
2. Press the SRCE hard key.
3. Touch AM, FM1, FM2, XM1, or XM2, if equipped, to
display the desired source. The preset station menu
will appear.
4. Tune to the desired station by using the
TUNE/SEEK arrows.
5. Touch SOUND to set the bass, mid-range, treble,
and Auto Tone Control (ATC) for your preset,
if desired. See “Sound Menu” later in this section
for more information.
6. Touch and hold one of the six numbered preset
screen buttons for more than two seconds until
you hear a beep.
7. Repeat the steps for each preset and source.
You don't HAVE to set the eq every time, if you don't mess with it then it will be the same as the channel you just left. I think it's kinda cool that they LET you have the eq programmed for each preset. If you swap over from your favorite FM rock station to catch the end of a baseball game on AM you can have the eq change with the same push of a button so you don't completely screw up how your music sounds tomorrow

Yeah, at first I was like "WTF! This sucks!" But then after taking a minute or two to setup the sound for the channel I'm glad it works this way. Initially I thought it wasn't saving my settings until I did some reading here and in the manual.
