Is it the door panel making the noise? You could try popping the door panel off and tucking some foam around the speaker pod. Sorry, just making a guess not knowing what rattle you are referring to specifically.

That egg crate foam works great for dampening vibrations, just remove the panel, cut a piece big enough to cover the doorframe area and put the panel back on. Also remove the Bose emblem and put it back on with double-sided tape and while you have the door panel off, make sure you bend those tabs that hold the speaker grill on real tight onto the door panel. That helps too.
I was having a lot of noise from mine (27k miles). I took the door panel off (way easy 5minutes). Played my favorite track that always created the rattle... and no rattle. So I knew that the rattle was coming from the panel or the interface of the panel and door.
I gave the panel a good few shakes and those little plastic things that hold the door on were way loose and created the exact sound I was hearing. I took them out, put a few layers of painters tape. Put the things back in (very tight fit) and no more rattles.
I am thinking of a dynamat treatment (or similar product) this winter while the car is down...
