As a winter project, I'm replacing the factory Bose in my '89 with an aftermarket system, I've decided to use 5.25" speaker in the front but my question concerns the rear speakers.
I know the mounts will hold a 6x9 but is is possible to mount an 8" sub in there instead? Would this work or is this just a bad idea and should I use the 6x9 instead. I didn't want to lose any cargo capacity, so no sub box in the hatch area and would like to keep the stock grills if possible.
You might be able to fabricate a fiberglass box to fit an 8 in there...if you are good at glassing stuff. If not, you could just get a good set of 6x9s and use them for bass only.
the stuff is just plastic and there are plenty of nice 6-1/2 seperates to use back there. JL use to have a nice 6-1/2" sub/midbass unit that would fit the bill rather well. i used KEF's & have been pleased so far, focal, quart etc. all good stuff, just listen to a few & see what pleases you the most. if it were me i'd stay 6-1/2" they drop right in

Re: c4 rear speaker replacement (shotchkiss)
The rear speaker enclosures are designed to hold a 6x9 speaker in your model year Vette. Literally just remove the Blose pod and drop the 6x9 in and screw it to the mounting ring already there. You will also be able to use the stock speaker grills too.
If you are not going to have subs then you might want to go with good 6x9's in the back. Amp the front and rear speakers as well.
The plastic back there do hold stock speakers that are 6 12" but also have provisions for 6x9 as GM realized people would want to upgrade the BOSE crap as quickly as possible. As Nomad said, look at good 6x9. The 8" subs are compromise sub sizes. There is also not much back there in the way of volume for the sub so they won't be that effective. If you want a sub, add a 10" in the storage compartment behind the passenger seat or a sub box. If you want a good set of 6x9 look at Boston Acoustics RX97 or higher level series. They are very good bang for the buck. http://www.tms-electronics.com has them.
If you still want the 8", look at JL Audio 8w3v2 subs on the same site or http://www.thezeb.com
Whatever you do, make sure you get the mount air tight. You may want to replace the stock plastic with 1/2" MDF and seal it to the car.

Re: c4 rear speaker replacement (gtsyellow)
 was there a change from 1989 to 1990 in the rear? the 1990 uses a 6-1/2" there might have been i just never have bothered to look
Yes, they changed the rear plastic piece in 1990. Before that the plastic piece was designed for a 6x9 and of course the Blose pod. You could put a 6" speaker there but it wouldn't be sealed with the stock piece. However, if you do want to go that rout you will need to do what 92TB said and mount some 1/2" MDF there as a baffle to seal the speaker to. But if you don't have a sub, stick with 6x9's in the rear. 92TB suggested a good pair with the BA's.
If you want a sub, I would recommend you build a sealed enclosure for the hatch area firing the sub(s) up into the hatch glass. That would be your best sounding option. You can build an enclosure up to 2.5 ft^3 and still be able to use the storage compartments and mount your targa top in the stock location. Of course, you won't need a box that big for two 10"s and anything less than two 10"s will require an even smaller enclosure.
Thanks for the advice, I think for now I'll go with the 6x9s for now, they should put out more bass then the Bose did anyway. Maybe I'll build a box and add a sub in the future if I ever get more funds, need a pair of rear tires first.
