Can removing door panels cause window problems on 2012 C6?
I recently replaced the woofers in the doors on my 2012 Corvette with OE speakers. Obviously, I had to remove and reinstall the door panels. After I finished, both windows began going up and down slightly by themselves as if the doors were being opened and closed when I was standing by the car. The car wasn't running, and it happened whether the fob was present or not. It did this repeatedly until I locked the car. It stopped, or at least I thought it did. Regardless, the following morning the battery was completely drained. I got the car started, and for 5 days I was able to leave it overnight and at work and it would start every time. I did not notice any more strange activity from the windows. Then I had a day off and drove the car all day. I did not notice any activity from the windows until I got home that evening and the car was in the garage. This time, only the passenger window went up and down slightly. It stopped (I thought) when I locked the passenger door. But I noticed a noise in the console in the upper part near the CD player. There are often whirring noises etc. from the dash area after I turn the car off, but they are brief and stop after a few seconds, but this noise seemed continuous. And the next morning the battery was drained again. This had never happened until I removed and reinstalled the door panels to replace the speakers, so I don't know if it was just a coincidence or what. Has anyone heard of this or had this problem?
Never heard of it and I've had my door panels off many times and never an issue other than breaking the plastic pins that help hold them in. I have extras on hand now.

Did you change the head unit or install a radio adapter at the same time as the speaker replacement?
No the only thing I did was to replace the 10" woofers with OEM. I had a bit of trouble getting the panels to "hang" back on the door, but have seen posts where other people had the same problem. I thought maybe I didn't get the big plastic connectors back together correctly, but I was able to lock both with the plastic locks that are on them. I also did not disconnect the battery when I did it, but from the info I saw on how to replace the speakers that wasn't necessary.

What's odd is both the driver's window and passenger window were going up and down the small amount that they do when you open and close the door. After the first time it happened, I had no problems for a week. Now it's back again but only the passenger side is doing it. If I lock the passenger door it stops, but in the morning the battery is drained. So until I figure it out I have been removing the negative battery cable overnight and when I'm at work so the battery doesn't run down.

Are you sure you didn't bend any pins in the door connector or pinch any wires somewhere?
It sure sounds like you've got a pinched or partially broken wire that is either shorting out to ground or getting power from an adjacent wire.
I was wondering: are the window movements controlled by the car's computer, like when you open and close the door?
The doors are kind of autonomous. They each have a computer built-in to their window regulator. When you open and close the door, the unlatching and window indexing is controlled within the door itself, although it does talk to the network to find out if it's allowed to proceed (Is a fob detected? Am I "locked"?).
The doors' built-in computers can also receive remote commands to run the windows, mirrors, and so on, like when you drive the passenger window from the driver door.
The movement of the windows are controlled through the Body Control Module (BCM) located in the passenger floorboard. You should always perform a window indexing operation for both windows whenever losing or removing battery power. Procedure below and this may resolve your problem.
