When the JBL 1200.1 arrives, it will replace my MTX amp. I was wondering if there is a sequence for removing the old amplifier and cap? The last thing I want to do is destroy my electronics.... :nonod:

The safest way would be to "discharge" the cap. It should have come with a small resistor when you bought it. If you don't have the resistor, go down to a stereo shop and pick one up.
You would want to disconnect the negative ground cable from the car's battery. Then discharge the cap using the resistor across the positive and negative posts on it. Then treat the cap just like a battery... remove the ground first, then the positive side.
You won't need a cap at all with the JBL amp as long as you use 4 gauge wire with it. It is much more efficient than the MTX amp you are removing.
