Think I already know the answer
I'd like a head unit that plays MP3's and also has aux ports. Can one change out the stock C5 head unit and keep the existing Bose speakers? Or will removing the stock head unit make the speakers inoperable?

you can do that... it requires adaptors to convert the signal so the bose can deal with it.
however, I have to ask, why? You see, the adaptors can cause more noise than music, and, since speakers are the end of the audio line, the system won't sound any better.
