I have a pair of freshly rebuilt heads that I will not be using this year. I built a couple of plywood boxes to store them in. I'm just wondering if I should spray them down with WD-40, oil them or grease them up so they don't rust. They will be in a heated and AC basement.

That's what I did to the set of LS6 BB Heads and the set of early 70's 350 heads after they were completely done. I sprayed with WD40 and followed that up with a liberal 'rub down' of 10-30 motor oil. I don't live in a humid region (Northern Calif) but bare steel will rust if left exposed.
After that, I wrapped them up in 'plastic food wrap' to minimize the dust that would wind up collecting on the sticky oil surface. They've been like this for three years now and look fine.
I have a BB intake that was cleaned and sandblasted 15 years ago that has sat on the shelf with just a coat of WD-40 and, except for the garage dust, looks the same, no rust at all.
