Those of you guys that have installed Dynamat or other types of insulation, what did you do about the drain holes in the floor boards? I have finished the foot well area and have arrived at my first drain plug.

No problem, go right over the drain holes with the Dynamat, then make the cuts for the holes and insert the plugs.
Just covered mine up. Carpet goes over them anyway. Car won't be getting wet inside unless something catastrophic happens, in which case I will have bigger problems then a plugged drain hole.
I'm missing two Cap plugs so I will have to work around by cutting to fit but not peal the backing until I get the re-pops from LI them. I was thinking if my car got flooded I'd be pulling carpet up anyway.
