Finally got a couple pics with the window "open". My wife generously donated a blue bath towel....ok she doesn't know yet but I'm sure she won't mind ...and put it on the deck lid for the window to lay on.
I took the car for a ride today at hwy speed. One way with the window closed and one way with it open. Really nice with the window open. It stops all ghe buffeting you get with the windows open and the top up. Real nice circulation. I am still fooling with how to secure the window at speed. I tried rolling it back an itself and that worked but I'm afraid it will put a set in it. I'd like to have down on the deck lid like the pictures. We'll see.

try rolling it up with the towel, this will keep from scratching the window. i don't see that a set is as possible as when folding the window in half when putting the top down in the well.
Bill
and then there is Frank's way of folding up the entire rear bow...
You hit a home run adding a zip out window to a Stayfast top. I REALLY like the end result. I'm with Bill on this...use a towel and roll her up, using the loops you mentioned to retain her.
hate to show my age but remember the clips we wore on our pants to keep the pant legs from getting caught in the bicycle chain? They would make excellent retainers for a rolled up window in a towel .... now, where to source them!
There is already provision for the rear bow to fold up to the upper rear side window frame....the straps on ither side...but that would not make the problem any better, actually worse....But zippered from the bottom and rolling the window up held by a pair of straps might work....I`ll call Al and see if he can stop by and put one on my 62 with a roll up feature rather than down and lay on the deck.....

Walt
he said he was told the window would leak if the zipper was on the bottom.
Al explained to be water tight it must be stitched on the bottom

I read what you mentioned about the seal Bill,...however my Jeep soft top has zippers everywhere and the sides and tops have sewn flaps over and protecting all the zippers ...and no leaks
Just an idea, and if I recall correctly didn't the 54-57 T birds unzip?
Hell a better idea, possible to unzip completely just as the Jeeps....i`ll look at it tomorrow, its 2:37 AM
