I just replaced all the weatherstripping and window felt on the driver's door of my '66 coupe.
Here's my problem: The rear side edge of the glass grinds against the steel edge of the felt window channel, when it reaches the upper third of its travel.
I've tried adjusting the two screws on the rear window run, but with no success.

You may need to reposition the window in its channel. The channel that you can see at the bottom of the window. The window is held in place with rubber .

You can see how the window is positioned , you can move it , but you may need a new rubber grip
I had the same problem after rebuilding my P/W. Very important to put a witness mark on the frame and window. If the window binds, you will know how far and in what direction you must move the window in the bottom track. I used a rubber hammer with lots of padding to unseat and reseat the window in the track. Jerry
This solution makes sense, because when you pull the vent assembly from the door (as I did) , part of the procedure involves shifting the window glass back out of the way to provide the necessary clearance. That's when the glass got shifted.
I'll know better when I do the passenger door and will use a witness mark as suggested.
