That reference is regarding the shifter set up, not the transmission. Stock 4 speed shift levers have two holes for the shift arm. The top hole, which was how they left the factory, is called long throw. Moving the arm to the lower hole will shorten the throw and slightly increase shift effort.

Repeating because it doesn't sound like you understood. The transmission is not long or short throw. They're all the same. Moving the lever to the lower holes makes the SHIFTER movement a shorter throw. Nothing changes in the transmission. Just how far the shifter moves from first to second, second to third, etc.There are close ratio and wide ratio Muncie transmissions, but that has to do with the internal gear ratio and not the "throw".
Not that you asked - but if you change holes you probably will have to re-adjust the shift rods a little in order to get the shifter back in adjustment.
