So I just took it for a quick spin before the rain. The gear wine is still noticeable in 3rd gear at the same 50-60 mph range. Its obviously not as noticeable due to the louder engine and exhaust noise at the higher rpms, but it is there.

Keep in mind that the ring & pinion can whine either under power or can whine only without power, So your whine may be a under power whine and when you push in the clutch there is no power on the ring & pinion.
