I am doing a frame off restoration on my 66 Vert. When I got the car, it had a 350 in it and the engine was so high up that the air clearner would hit the small block hood. I decided that I was going to go 427 with it as it was already a NOM motor. When I went to dry fit the engine in before I sent the frame off to power coat this happened! I went looking around and it appear they have shims for the engine, is the fix that simple? The frame appears to not have an damage on it that would suggest it being bent. Also, the support rail has the cut out for the balancer on the front of it and the rest of the engine fits as it should. Yes the stabilizer for the steering is in the lower part of one of the pictures, no it is not the reason for the engine not fitting. It has been removed and the issue is still there.

I was reinstalling the engine with new engine mounts in a '75 convertible I once owned and had the same situation happen. We picked the engine up so it wasn't directly resting on the frame. We then loosened the mounts from the engine (on both sides) and but left the frame bolt in. We then used a larger punch to get the unbolted mount lined up with the frame enough to get the bolt in. We then started lowering the engine and tightening mounts to the block as we went. Everything turned out fine.

I'm with Nowhere Man. I think the problem is with your mounts. Seems like I remember the mounts I put on the '75 were somewhat different than what came off.
