In my 67 L79 I have the steering column out. I have just installed the Borgeson Steering box. When installing the pitman arm, it is not very near the drag link. I can rotate the pitman on the steering box shaft and get it close. Does that matter? Does it matter if I rotate the steering box shaft to align the pitman arm?

If the pitman arm is on the box in the correct orientation, then move it all you need to get the arm attached to the relay rod. So, no it doesn't matter if you turn it, as long as the arm is on the box correctly.
The system of idler arm, relay rod and Pittman arm are intended to make the front wheels point to a common center of rotation on turns to account for the two front wheels being on different turn radii. The system only works as intended when the front wheels point straight ahrad (adjusted for toe in) at the same time the steering box is on center and the pitman/idler are also straight ahead. If the pitman arm is correctly, then any wheel misalignment needs to get fixed at the tie rods.
