Default restomod engine removal

I am removing the LS3 from my 66 restomod with a Tremec 5sdp and Street Shop chassis. Better to remove engine and trans together? I don't need the trans out . . just want the smoothest removal. Any tips?

Also where do I attach the hoist chains? It has a magnuson supercharger on it . .when I pulled the engine on my 427 I just attached to the manifold bolts.

Manifold bolts still a good choice to accessory holes on front of heads. There is no right choice so use your imagination.

Accessory bolt holes in front and or back of each head.

I can access the front accessory bolt but not the rear . . is an exhaust manifold bolt ok? I don't want to remove the supercharger to use the intake bolt.

Are you changing the clutch while you’re in there? I would leave the tranny in the car but you will need to support it. If you change the clutch, it can sometimes be more difficult to then reinstall the engine with the new clutch given some misalignment even when using an alignment tool. It’s not impossible just more difficult.

Exhaust manifold bolts on LS engines are too small to pull the engine with. I think you need maximum amount of bolt engagement in front and back of cylinder head accessory mounting spots. Those are 10mm (about 3/8"). Exhaust are only 8mm (about 5/16"). Assuming aluminum block and heads.
You might get away with using exhaust bolts, but I wouldn't. Remove the motor mounts and lower the engine on a jack, this should give you access to the rear head acc mounts.
