Value go down. Always pay less for a car without the original motor. Now, that is only true because prices are set by what collectors of original cars are willing to pay. But there is no reason for you to pay the same price as an original car.
If you are concerned with originality, you need to have a lot of research in hand, and/or an expert, to know whether any restoration work that has been done meets originality standards.
