rivet areas on front end

rivet areas on front end
I have noticed that I can see some raised areas (smaller than a dime) between the hood opening (front) and the headlights on the top of my front clip. I have a '69 coupe. They are where rivets exist underneath. I plan to paint the car, but don't want the raised areas to return under the new paint. What causes these raised areas (moisture underneath? rust?) and how do I fix it properly? Thanks, I know I'll get great advise here!

Thanks Big G, sounds like a real pain in the a$$ but I am taking the car apart anyway, so I'll just do this fix along with all the other things my car needs
