Yup, use the black unless you want to see ugly yellow around some of the edges.
Make sure you get the 3M SUPER weatherstrip adhesive. There are both kinds, regular and super. The Super will last a lot longer and give you a little more drying time, so you can smooth everything out before it all dries. I think they cost the same, too. Make sure you get everything lined up, it's a one shot deal.
