I am Bubba.
1. Window glass movement (fixed by bumpers)
2. Door rod was hitting the inside of the door (fixed by door rod anti-rattle grommet)
Then I found number 3, the loudest and most annoying of all of the rattles - the rivet on one of the pieces of steel on the window regulator (the piece with the roller that connects to the top track) was just a tiny bit loose, allowing the piece of steel to pivot just slightly enough to touch the metal on the track and make that little TINK sound whenever it did. (Pic below for those who haven't done this themselves yet):

Since I didn't have a replacement regulator, and frankly since there was nothing wrong with it other than this noise, and since I didn't want to remove it to fiddle with it and don't have a rivet tool anyway, I bubba'd it up.
First I exposed myself to radiation to allow my hands to stretch out like Mr. Fantastic so I could reach up inside the door (I mean seriously, how did they find enough midgets to build these things?), then I took some liquid latex and a brush and coated the back of the metal piece thats movement was causing the rattle.
Dried in about an hour. Problem solved.

Actually it was a good fix in my book.
The regulator actually comes out pretty easily. You could do that a either tighten up the rivet or re-riviet it in the future.
