I know there is a difference in the rear section from a coupe to a vert (as stated above), but I also think that they cut the front carpet slightly different between 4spd and automatics.
I am not 100% positive, but may be a good idea to check.

Here's the difference:
A 4 spd car has an essentially flat foot well.
Early AT cars have an panel added to clear the TH400. Note difference in the floor just left of the 104 job number:
The AT carpet set would be molded a little different from the 4 spd set to fit the difference in the floor pans.
