Our method for mounting the amplifier
A couple of inches away from the box, we applied a 10 or 20 degree bend downwards for a couple of reasons. First, you can see the controls on the top of the amp and secondly, it looks a little nicer, than just looking at it flat.
Yes, we lost a little top room, but the amp has free space for cooling and it is a necessity to be able to see the controls while setting up the amp. Worst case, we could always bend it back upwards after we set it up. Four big bolts hold it to the 3/4 inch thick wood on top of the box. And yes, the T-tops still fit in the compartment (barely!). The back edges are against the box and the front edges sit on the lip at the front of the compartment without interfering with the seats.

Here is John using an improvised sheet metal brake to bend the sheet metal. He got both peices perfectly matched and did this within an hour or two. Today, he'll drill a couple of holes in each side to use for zip-ties (routing the cables cleanly along the sides to the back) and then he'll paint both peices.
