Asking for advice from those with hard and soft tops. I use my '69 Vert equally with top down, and soft and hard tops on. I have noticed that the side windows leave very different gaps between the hard and soft top apertures. I have made an attempt to find a happy medium window setting, without success. Has anyone any suggestions? Can the soft top aperture be adjusted? Is there a happy medium setting?
Install your hardtop and adjust the windows for their very best fit against the hardtop weather strips.
Remove the hardtop and then adjust the soft top for the best fit against the windows.
The soft top positioning is adjustable via the top rack retaining bolts. (You may need to remove the side trim just behind both seats to access these bolts).
Take care not to remove the bolts, but just loosen them such that the rack can be repositioned.
Note that repositioning the rack impacts the fit against the windshield, the windows, and the rear bow against the deck lid simultaneously.

Fred is correct. Go to the AIM for your year and it states exactly that, adjust the windows to the hardtop and then adjust the soft top to fit the windows. It also has the procedure for adjusting the windows and the top. You will need to take off the inside door panels and use a sharpie to mark the different screws and bolt heads on the door to make it easier to adjust everything. On my 68 the rubbers are all a bit stiff and the window goes up into some of these seals so the window has to be rolled down a little to shut the door and then rolled up to get a good seal. Just be aware of that when adjusting yours.
On the soft top adjusting bolts just tighten them so they are tight, don't over tighten them because the captured nuts can strip easily and its not easy to repair and issues in there
