Did you check the dust cover or Torque Converter cover? Mine was loose for a bit and rattling like you are describing. I have also heard of people where a bolt on the torque converter came loose and was rattling around in the dust cover.

Mine would rattle sometimes and then just stop after a while. Sometimes it would start rattling again while I was driving, othertimes it would remain quiet. I just had two bolts very loose that needed to be retightened.
Don't know specifically why it would go away after a few miles. Maybe it is just heating up and as it does the metal expands slighty and what was loose before is now not as loose and does not rattle. Just a guess on that one though.

Along these lines I would say look at the exhaust-manifolds (or headers) collectors too. Could be as mentioned above, a little loose then expands as everything heats up.
