So if you were to build a 396 stroker small block that peaked at 5500rpm or so, what size heads would you use?

For less than 5500 rpm, I would go with the AFR 195 Eliminators with the CNC port job. I have seen them feed a 615 HP 383 to 6800 rpm so they should give nice velocity and torque on a sub 5500 rpm 396.

Why not? If you can't use a raised port there are still some older style AFR 195's out there. They have a standard port height and can be had at a much better price.
