I am installing a MSD ignition setup with a 6AL box. From the 6AL, the orange wire goes to the + side of the coil. My question is [and it's a stupid one], do you still put the yellow wire [which comes from the solenoid] onto the + side of the coil?

U should remove it.
That yellow wire allows full 12V to the coil on ignition switch to start. But the MSD box now controls every thing. But another idea is to upgrade your coil to a Baster II.
What that "yellow" starter wire did was bypass the ignition switch wire to the coil that had either a ballast resistor or produced an amount of resistance per foot of wire to reduce stock coil voltage during normal operation. FYI the stock coils won't handle the constant 12V and the voltage has to be reduced to limit the current and heating effect. But that yellow wire bypasses this just for full voltage and extra joltage to start the engine.
But now your MSD 6AL fires the coil so can the stock coil take the heat? I don't know but i run the Blaster II coil with my MSD 6AL and don't have any issues other than the Blaster II is too wide to fit correctly in my coil bracket.
