I use a pair of 1x2 blocks (actual 3/4 x1.5) laid on the sill without the sill plates it seems to be good starting place. Shim them up to get it closer.

I replaced the hinge bolts with SS 3/8 drive cap screws and use a Ball Drive Allen T-Bar wrench, makes adjustment a lot easier. You might also need to play around with the #2 and #3 moount shims to get the door opening square, or break the door skin loose to get them right.

I must ask, do you really have to align the doors? Do the doors sag? Are your hinge busings worn or your springs or hinges bad?, or does the gap between the door and the fender bother you? If there aren't there is no need to mess with them. If you must, I use a bottle jack or a floor jack with a 2x4 to hold the door. I eplaced the hinge bushings on the driver's side door and it was a pita to do. I had a helper but we could not get it. When my helper left I used a floor jack and a bottle jack to hold the door as I adjusted the door. Got it done with some effort.
