Also the manual master cylinder has a deep indentation for the brake rod while the power master has a very shallow indentation for the rod. The manual might be an inch deep while the power is just a small dimple.

Genunely stupit question, but which master cylinder will generate more braking force? The power brake cylinder or manual? Or does it make a difference?

As usual Norval comes out with some good info. Allow me to elaborate.
Pressure = Force / Area. So the smaller diameter piston will exert more pressure, but the larger diameter piston will push more fluid through the system with the same distance traveled by the pedal. If you are thinking about using the power brake m/c for a manual system, then let me discourage you...find a car that has power brakes, and disconnect and plug the vacuum line running to the booster. Be sure the car has a working emergency brake! Move the car at about 25mph and see if you can stop it with the pedal...then imagine driving through town and doing that about 10 times in 10 minutes while "keeping" pressure on the brake with your foot for like 2 minutes at a time. Unless you want a foot message every day then you may want to use the manual brake m/c for a manual system, or install a booster. Then again..it would be a good way to build up the muscles in you foot, though you may wind up a bit loppsided from that one leg having twice the muscle mass as the other one.
