If parallel milled and flat milled are the same, (from the figures I've read) you will need to take .0123 off the intake and .0173 off of the bottom. Instead of cutting the intake manifold, I'd suggest cutting the head. That way, the heads will work with any intake manifold. Also, from my little investigation, it's a lot more expensive to cut the intake manifold than to cut the intake side of the heads. For the block ends, I'd just leave it and use RTV only to seal it up.
