My wife drove the Vette to work Friday and a 6" and 3 "scratch appeared misteriously on the right rear upper fender, near the door (No fiberglass is showing). The car is clear coated how do I rub them out ?

Bummer Hate it when this happens. Try using Mequiars Cleaner Wax and Mequiars Scratch X and start rubbing on the scratched area. If the scratch is not very deep than this can help clean it up. If this doesn't do the job get a buffer on the area. That can definitely do a better job than by hand. When you get this area to your satisfaction I would re-wax this area.
These are the steps I have taken on small scratches and most have come out.
Hope this works for you.

Do you have a picture? Probably use 3M SMR (light or dark) and a PC-DA medium agreesive pad. Depends on the scratch though, you might be able to remove most of it.
